I set a filter to show me all the message with 5 or fewer lines.
How come I am also seeing a bunch of mesages with more than 5 lines?

Disable autosupport for partials and see if those messages are made up of single pieces of 5 lines or less. Also there may have been replies to a binary post so the binary message itself is not matching but some replies under it in a thread are matching. I can't remember if filters only work off the first piece of a multipart or not, but if they don't then the final piece of a large binary might be 5 lines or less in rare cases.

Ensure you have 'extract' in the end (lines<=5, extract).
Also if there is a matching message in a thread - all thread will be shown, but matching children messages will have the rombus (for the root message - the '+' sign, a matching child is indicated with the color of the square around the '+' sign) of different color (blue, unmatching - grey).
You can disable threads by pressing the +/- toolbar icon (the same as threads menu->enable threads).
Also if there is a matching message in a thread - all thread will be shown, but matching children messages will have the rombus (for the root message - the '+' sign, a matching child is indicated with the color of the square around the '+' sign) of different color (blue, unmatching - grey).
