Ok, here is a true Newbie question. I selected Headers to download and it looks like it is downloading just fine but I cannot find any of the files! I search my drives and I don't find anything. Where do I select the folder in which the files get saved to? I am confused, please help!

Where Does The File Go??
if you mark something for download it is not saved (you just use 'save' to save it at later time), to save it immediately use download&save instead. there is no a single download folder, when you mark for download a batch newspro will (optionally) ask for download folder, also you can set download folders per newsgroup, all such options are set in edit menu->properties->newsgroups, the save download folder is shown below; asking for folder is governed with the 'ask' check box.
Just to Clarify
So if I am following you correctly, newpro is just holding the files I selected to download until I tell it to save? Did it lose everything it was holding when I shutdown Newspro or is it still there for me to save when I reopen it?
Also again just to clarify... I just need to go into Properties and set it to Download and Save to have it save directly to the drive. Is it just a check box that I need to activate?

as soon as an article body has been downloaded it won't be lost.
when you mark articles for download in the context menu there are options 'download articles' and below 'download&save attachments', if you invoke download&save newspro will save after completing the download if there are no error conditions like full disk on the destination partition.
in properties->general, the saving attachments area you can adjust settings, by default it deletes article sources (otherwise there will be eventually disk space problem) and deletes the headers, e.g. you can set it not to delete headers (which can be undeleted anyway) but mark them read.
