Since upgrading to version 1.25 I have noticed that headers are not being deleted after the binary has been downloaded and saved.

I usually use the Ctrl-D command.

Has something changed in this version?

try to check your settings in edit menu->properties->articles->saving attachments, probably you changed something there ("delete headers" should be checked etc. - there is a question sign button with some explanations to the right of the check boxes area).
