Under Save/Unpack, I checked "Auto join" and a file that had several incomplete parts was joined into a non-functioning file. "Require Par2 verification" was checked. QuickPAR was seeing this as an incomplete download and refused to join the file. What can I do to avoid this in future?

Is par2 is on whole file or split parts?
If par2 is on separate parts UE won't join them until all parts are complete / repaired.
If par2 is on whole file - UE will join the files after it downloaded all the parts, but it won't delete the parts unelss the file is complete or it repairs the file successfully.
It is not clear what is your case, if the former it could be third party software inteference, if the latter if UE indicated the file is damaged - QuickPar won't be able to repair it as well.

The PAR was on the whole file, and as you say, UE joined but did not delete the parts. So in that case, UE joins the files, then tests with the PAR file? It would be nice if it would leave an error message somewhere so we'd know - maybe a text message in the folder with the joined file?

There should be indication in the status column, the par2 set should be stated as damaged, as well as the joined file.
