I must have changed something, because I don't think it was doing this previously.

When all the parts of the file are not available or not able to be downloaded for any reason, I do not want the file to be saved to my hard drive.

Currently, the (zip) files are being saved to my hard drive even when they are incomplete, which results in many corrupt files. How do I stop this and get it back the way it was?

Maybe you checked Edit menu->Properties->Save/Unpack, Save, Ignore " No such article" errors, just uncheck it then.
