I was wondering, would it be possible to use one ADSL connection for downloading articles and a second one to download newsgroup headers?
Which folders of the Header-Download-Instance should we overwrite over the Article-Download-Instance so that the second recognizes the downloaded headers from the first one?

you cannot merge two databases, since data can be in two different storage types apart from the permanent storage which are alive only when the instance is running and specific for every instance.
probably there are programs which allow you to bind connections to a different isp providers?
e.g. my brother wrote a program called proxycap http://www.proxylabs.com there is also a proxy server there, in part i'm using all that here to isolate the work computer, in short all connections go through a proxy and you can define several proxies, if you are using different providers for headers and bodies by defining rules you could direct different ip range ("destination ips" in rules in proxycap) to different proxy servers and to bind the proxy servers to different isps.
or again maybe there is an applicaction which allows you to direct connections to different isp providers based on ip range, i don't know (proxycap is designed i guess to isolate computer from outside world).
