I have this problem. I am downloading from huge multimedia newsgroups and because I did not read UE.txt until recently, all my multimedia newsgroups were "msg-id direct".
I have recently discovered that "compact binary" is what these newsgroups should be. So I added a duplicate "compact binary" newsgroup for each "msg-id direct" I had (after allowing duplicate groups from Workspace->newsgroup name->right click->advanced->Allow Duplicate Groups).
I now have downloaded headers in both newsgroup types.
Is it now safe to delete the "msg-id direct" newsgroup? Will I loose my queue list and newsgroup settings if I do so?

if you have headers in both newsgroups it is safe to delete one of them, an alternative was you could export the queue into nzb file ("pending" global view) and then import them into an import group, then you could delete the newsgroup even without downloading headers again.
for headers to persist in the download queue you need to have them listed in at least one newsgroup (it is why e.g. when you reset a newsgroups marked for download headers are not affected, so you need to cancel download explicitly to have them wiped out through reset, but with deleting newsgroups headers are gone).
